In most states the threshold of proof for wrongful termination of employment is sufficiently high that it is essentially hire/fire at will so long as such actions are not blatantly discriminatory in an illegal manner (i.e. A typed memo telling lower management to "Fire all those good-for-nothing black people" would qualify).Can he legally be fired?
In this case it is simple:
The pharmacist isn't being fired for their beliefs, they are being fired for refusing to do their job. If their beliefs prevent them from doing their job then they need to find a new one.

You cannot discriminate against an employee based on his/her religion. I believe that is the "current" law.

I mean, lets take the Coors Brewery. Muslim truckers of certain faiths are not allowed to be associated with alcohol so strongly that they can't even drive a truck containing it (indeed, such a person in a trucking firm recently ran into this problem). If your religion prohibited you from doing your job, why would you go to such lengths to acquire such a job?
Take this to its extreme AlAyeti, what if some some extreme fringe group that believes all medicine is bad and against god purposely puts its followers in such a situation? Would you be happy to know that you can't get -any- prescription filled because its an affront to god?
Lets step back, what if the pharmacist refused to dispense half of the number of available prescriptions? Would you support them?
1/3, 1/4, 1/8? At what point can a person refuse to dispense and we can throw a switch and say that's okay for them to do?

I'm assuming that this is about the pharmacist. Will it matter if the person applied for and got the job before pharmaceutical companies made this drug or started doing something which he thinks contradicts his values?Should a person seek a job that contradicts his or her own religious values?
How about doctors who refuse to do abortions? Is this related?

No doubt about it, he agreed to do a job that he didnt do. Fire him.
He has every right to refuse, and Target has every right to fire him for it. When taking a stand on what you perceive as principles you cannot expect to avoid consequences for your actions.
